We are searching for motivated students with bioinformatic or biostatistic background that are interested in the analysis of gene-expression data (microarray data, ChIP-chip data and in future also deep sequencing data) in the field of cancer research.
Area of research
Glucocorticoids (GCs) induce cell cycle arrest and apoptosis in lymphoid tissues and constitute a central component in the treatment of lymphoid malignancies, in particular childhood acute lymphoblastic leukemia (ALL). Almost all effects of glucocorticoids are mediated through the glucocorticoid receptor (GR), a transcription factor known to regulate a plethora of genes.
Our research group is focused on the analysis of the transcriptional response of cells to GCs. Using Affymetrix technology-based whole genome expression profiling we have previously identified GC response genes in children with ALL undergoing systemic GC monotherapy as well as microRNAs regulated by glucocorticoids.
Research topics
• Identification of in-vivo binding sites of the glucocorticoid receptor (GR) transcription factor using ChIP-chip technology (potentially ChIPseq).
• Analysis of enriched sequences from ChIP-chip experiments to identify transcription-co-factors/enhancers.
• Identification of alternative transcript isoforms and alternative splice variants using Affymetrix Exon microarrays (potentially RNA-seq).
• Identification of premature termination codons and uORFs in transcript sequences.
• Integrated analysis of GR binding site data with transcript isoform expression data.
• Development/adaption/implementation of methods for the preprocessing of tiling array and Exon microarray data (potentially also for deepsequencing technology).
Qualification/requirements:
Profound R/Bioconductor knowledge;
Perl and/or Python programming knowledge;
Experience in the analysis of biological data, especially microarray(Affymetrix) data. |
